Paul, playing is third game since returning from a sprained left ankle, finished with 15 points and 14 assists. The Hornets trailed by one with less than four seconds left when Paul fired an inbounds pass to David West.
As Flynn turned, Paul raced to the basket and made a layup for the victory.
Peja Stojakovic scored 21 points and reserve Marcus Thornton added 20 for the Hornets, who snapped a five-game road losing streak.
Al Jefferson had 17 points and a season-high 16 rebounds and Ryan Gomes scored 21 points for the Timberwolves.
Minnesota had a chance to seal the victory in the closing seconds, but Wayne Ellington was off-target with a three-pointer.
Kevin Love had 12 points and 11 rebounds and Flynn had 14 points and a career-high nine assists for Minnesota, who led by 16 points in the third quarter.
